freeze libBlast.so - start libBlast2.so

Hello BLASTers,

        I have suggested - and it was discussed at yesterdays
software meeting - that we move to a new version of libBlast.so .
The new version libBlast2.so may not be backwards compatible. So
therefore the old version (libBlast.so) will be frozen, but still
available.

        On Friday (tomorrow) I will freeze it, and make a tarball
of it. This will be available for the future - such that all of
you old macros will still work. If you are working on anything
please check it in before Friday (I can not tell at what time of
the day I'll do the tarball).

        I am including a few notes from that meeting about the
migration to libBlast2.so . More comments are welcomed.

        This is also an opportunity to clean code - get ride of
old and unused methods, etc.
