The BLAST_PARAM variable is not relevant when you recompile, but when
you run blast. It allows blast to find its input files, but this is
identical for the interactive and the non-interactive version.
I have no problems running blast in batch mode, or user mode on my
systems. Unfortunately, not having access to campus computers, it will
be impossible for me to figure out how to fix you problem.
